windows file twice

My question is I have two copies of the windows file on my C drive. One is called windows and the other is windows2. I would like to know if I deleted the windows2 file (the newer one) if the system will look for the old one?
If the old one has been corrupted or has missing files can it be fixed and if so what is the best way?
